Maybe two folders? One for things to be run on-Connect, and another for on-Disconnect?

As a workaround, you can put into a self-extracting zip file so that the only thing it does is extract itself.

Why is my previous comment a month old and still "on moderation"?

+1
If SC is running as a service, it should have all the elevation it needs to run a tool at highest authority.

Oh! I never even tried to right-click anything that comes down from the toolbar. Thanks.

Right-click the session in the dashboard... "Uninstall" or "End" (for attended sessions).

If you need to uninstall at all, it sounds like you're getting clients to install the software when you should probably just be opting for temporary/attended sessions.

Sounds like it's working as intended. You're sharing the client's screen --that you've blacked out--. If you want to share a screen with someone else, you should unblank it.

Check the forums for a program someone made, I believe, called ScreenConnector.

Both good suggestions -- if a timer is implemented and the SC window is not in the foreground, it would be good to have it flash on the taskbar (just like the chat window does on the client).
